Purpose
The purpose of this research is to determine how and why a mutation at the 501 position of the spike protein of Covid 19 results in a higher binding affinity to the human ACE2 receptor.

- Selected sequences based on geographic regions
- Clicked on 'geographic region' on the left side of the page
- Typed in United Kingdom, Spain, Iran, Saudi Arabia, Italy, Venezuela, Peru, and Brazil, and selected two sequences from each country
- Clicked on 'download' and then checked 'nucleotide' under 'sequence data (FASTA format) and downloaded all of the sequences in FASTA format

Part 2: Creating a Phylogenetic Tree and Sequence Alignment
- I went to [http://www.phylogeny.fr/simple_phylogeny.cgi?workflow_id=f6c1c87f6ac1d379903543866e4da087&tab_index=3%7C to create a phylogenetic tree and sequence alignment
- I scrolled down to section labeled 'phylogeny analysis' and clicked on 'one text'
- I clicked in the large text field labeled ‘Upload your set of sequences in FASTA, EMBL, or NEXUS format,’ copied and pasted the list of sequences, and clicked 'submit'
- Once alignment was completed, I saw a page with Alignment results, a page with phylogeny results, and a page with Tree rendering results.
- I clicked on 'tree rendering,' the tree is shown below:
- I found the numbered tabs located below the text One Click Mode, and clicked the tab labeled 3.Alignment.
- Towards the bottom of the page, I clicked Alignment in Clustal format under Outputs. This displayed the alignment in text-only format, where conservation is displayed as a symbol underneath the alignment block as such:

Scientific Conclusion
This research project involved finding sequences from various countries including: UK, Spain, Italy, Iran, Saudi Arabia, Venezuela, Peru, and Brazil, to see if a mutation at position 501 could be found in any of them. This mutation was of particular interest, as studies have shown that it leads to greater binding affinity. Although no sequences were found to have this particular mutation, research has shown that a change at this particular residue position would have adversarial effects, as the asparagine that is normally present at 501 provides an overall structural stability to the RBD of the spike protein. Furthermore, it promotes the network of hydrophilic interactions. If say, a hydrophobic amino acid took its place, then that would greatly alter the stability of the RBD structure, and could facilitate a higher binding affinity to human ACE2.
