Aim We will compare the level of gene expression globally from each haploid chromosomal strand. Any significant difference between the two copies as referred to as allele-specific expression, and they are expressed as ASE ratio, similar to a differential fold induction analysis on normal microarray data. When reproducible, ASE ratios indicate cis-regulatory variation in the gene expression regulation. When ASE ratios change in response to a signal, it indicates an involvement of other cis-regulatory elements also possessing a functional variation. Human skin fibroblasts (PGP1) are reprogrammed into iPS cells. Multiple iPS cells are then differentiated into various tissue types and treated with morphogens to induce activate as many development-specific signaling pathways and gene expression. The RNA collected from these samples are used for allele-specific gene expression assay using 27,000 MIP probes that target approximately 10,500 genes.
