Simulation of Permutation color-directing system
We are going to discuss the strand-exchange reaction between DNA-α and DNA-β, and the reaction between DNA-α and DNA-γ which is reaction inhibitor for DNA-α. P1 is the product of reaction1 and P2 is the product of reaction2.
<img src="https://upload.wikimedia.org/wikipedia/commons/e/e0/1%E5%80%8B%E7%9B%AE.png"> <img src="https://upload.wikimedia.org/wikipedia/commons/f/f9/2%E5%80%8B%E7%9B%AE.png">
We are going to derive the change of P1 according to the time course when there is inhibitor.
First, the change of α according to time course is defined as follows:
<img src="https://upload.wikimedia.org/wikipedia/commons/9/9f/3%E5%80%8B%E7%9B%AE.png">
(k is the rate constant of reaction1, k’ is the rate constant of reaction2, x is the concentration of P1, and y is the concentration of P2)
Since k is much smaller than k’ , we can hypothesize reaction2 almost doesn’t happen. So 3 is described as follows:
<img src="https://upload.wikimedia.org/wikipedia/commons/d/d1/4%E5%80%8B%E7%9B%AE.png">
In addition, [A] is defined as follows:
<img src="https://upload.wikimedia.org/wikipedia/commons/1/15/5%E5%80%8B%E7%9B%AE.png">
So the change of [A] according to the time course is described as follows:

If 4 is substituted for 2, 2 is defined as follows:

In addition, [
