We liked the idea of a "useful" structure - one that moves or reports something. Working in the field of nanotechnology we thought of creating a dynamic structure. Size was not of great importance, rather fluorescence was of higher priority for several team members.

Based on these requests the idea of The U was born. (For all wondering what The U might be, this is our structures' shape.)

Next we needed to decide what we wanted to investigate with our marvelous structure. Based on literature searches we realized that work examining the binding modes of small molecules and intercalators is rare. Therefore it would be interesting to do a little research in this direction, wouldn't it?

A possible application might be the examination of DNA-enzyme or DNA-antibiotics interactions.....

As this is a long term goal we would not reach within this project, we decided to limit our examinations to the following small molecules right at the beginning of the project:

The correct folding of the origami was checked using the TEM so it could be labeled with the FRET pair ATTO647N and ATTO550. The FRET signal is used to indicate the alteration of the origami's shape.

At the same time spectra of the test substances were recorded. The evaluation showed that .... is most suitable for the proof of principle as its spectrum and the emission of the FRET pair do not overlap.

To estimate the substances' appropriate concentration, at which the U changes its conformation, we oberved a concentration series using the TEM. The alterations range form total destruction to undetectable changes.

As the best fitting molecule and its concentration were determined we tried to measure the substances influence with a rt-PCR via the FRET signal. The single molecule measurements were performed with immobilized U using a TIRF.
