Before we start, you will need ApE (A Plasmid Editor). This is a free piece of software that allows you to view, annotate and edit sequence files.

Go to http://www.biology.utah.edu/jorgensen/wayned/ape/ and download the zip file. Create a new folder somewhere on your hard drive (I use c:\Program Files\ApE like most other programs). Drag the program from the zip file into that directory.

The other thing you should do is replace the feature annotation file within ApE with an updated version. To do this, find the directory on your computer in which you installed ApE. Download this file with This Version (and make the name be "Default_Features.txt" so the program still recognizes it), and put it in the ApE directory.

Now launch ApE. Under "Features" select "Open Feature Library...". Select the "Default_Features.txt" file. This will import the feature elements from the file. Now go under "Features" and select "Edit Features Library...". Click "Save Changes As..." and save the current list to replace your "Default_Features.txt" file. This will cue ApE into the new location for the list of features. You'll be able to add more features to this list, and it will now know to put them in this particular file.

The original features file contains a list of common plasmid features like origins of replication and antibiotic resistance genes. The replacement file has a lot more stuff that reflects things that exist in the freezers in the lab and in the Registry of Parts collection.

After you've done that, let's test it. Copy the sequence below and paste it into a window of ApE:

Your screen should now look like the image below left. Hit <ctrl> k and the computer will search through the sequence for things it recognizes. If you were successful at installing, your window should look like the image below right.
